The US Military Postal Service is managed by the Military Postal Support Activity, which provides guidance for everything you are asking about.

The Navy’s postal system is a group of regional Fleet Post Offices (FPOs) located at military bases around the world. They are supported by a handful of Fleet Mail Centers (FMCs). The FMCs are connected to USPS via two Joint Military Postal Activities located at each coast.

The JMPA in association with the Navy will coordinate the commercial air carriers (like Delta) to carry the mail from the USPS to the FMC for distribution. The FMC coordinates regional transportation to local military bases. The ships get their mail from the local base when they are pierside.

When the ships pull out to sea, they start sending Mail Routing Instructions (MRIs) to the JMPAs, FMCs, and regional local bases so everyone knows where that ships mail is supposed to be sent for certain periods of time.

Here is an example:
The aircraft carrier USS Independence is homeported at the Yokosuka Naval Station along with its battle group of destroyers, frigates, cruisers, etc. Today they are pulling out to start a long cruise with 10 other ships. The small vessels will issue an MRI to tell everyone to deliver their mail to the Independence. The Independence will issue an MRI that lists locations for their mail to get delivery to, from which they will pick it up as they travel around the region. Each location will have a window of dates assigned to it. The JPMAs and FMCs will follow that instruction and put the mail on different flights to get to the right locations.

So the Independence and its battle group leave the base and sail north to the Sea of Japan to play with the S Koreans. During this time, the MRI says to route their mail to a specific Naval Air Station. During its cruise, the Independence will have a team of C-2 Greyhound cargo aircraft supporting the battle group logistically. One of these C-2’s will get all of the mail at the air base, along with any supplies and passengers and fly it all to the Independence.

The plane is unloaded on the carrier’s flight deck, and all of the mail is taken below decks to be sorted. Mail for the Independence goes to the Post Office. The mail for the other 10 ships goes to a separate storage area.

During normal opertions, an aircraft carrier will get a C-2 everyday, occasionally twice a day.

During the following days, while still at sea, the Independence will schedule helo flights to each of the other ships. Those flights will take all of the mail, supplies and passengers that came on that last C-2. Sometimes mail will also be delivered during a ship’s underway replenishment, using the lines that connect the ships, but helo deliveries are the norm.
Outgoing mail was handled the same way.

And no matter what anyone tells you, there is no such thing as a Mail Buoy.

Once the ship’s mail is onboard and brought down to the post office, it gets sorted by the staff working in the post office. Depending on the quantity of mail, it may be one mail call for everything received, or it could be 2 or 3. Sometimes we would do a mail call right away to get rid of all the packages since they took up so much space.

The mail gets picked up by a designated person from each department. The air department had 5 reps. One each for V-1, V2, V-3, V-4, and V-5. The Post Office would announce “Mail Call” to the ship, and all of those reps would drop everything and get to the post office. Then they carry it back to their department office to sort it and call their own offices and get it delivered.
